We had the same problems with IE11 and the new Java. Try adding your site to the viewport. You can find here how to do it.
You can test now whether it works or not. After that, you can remove the site from sync mode and it should work.

We get the same problem with Java 7u51, IE11 and Windows 8.1. After issuing the retrofit license, Java is disabled. Besides always fighting the license requests, the only solution we found is to use different environments: browser (use Firefox or Chrome), OS (use Windows 7) or Java version (use Java 8 version).

I just solved the problem on two PCs (Win 8 64-bit with IE10; Win 8.1 32-bit with IE11). With Java 7 Update 67 both cases (as well as Update 65 and, possibly, others).
In my case, it was caused by java ssv, which first asked for admin rights, and then Java stopped working because it got distracted using something.
After that, http://www.java.com/verify/ asks to use Java (twice, 1st time IE, 2nd time Java itself) and, if accepted, says everything is fine.

But actually I added this “-Djava.net.preferIPv4Stack=true” to my vm args (set in Java Control Panel, under Java tab/View) and it solved the problems I was having. .. sounds like crap but I guess the latest JRE doesn’t handle IPv6 requests properly
Our site uses a local copy of depoJava.js; updating to the latest version solved this problem in IE11. (We’ll probably start using the web version of depoJava.js instead of the local copy).

Even though I installed the latest Java (65) using the java auto update program, I tried to verify the java version and java failed to work, stopped all instances of IE, failed to re-verify, closed all running programs, failed to re-verify, reboot, failed to re-verify, restart repeat 65 (fingers are closed when they are downloaded), and finally confirm it works. If you are using Windows 7 64-bit, we strongly recommend that you download the 64-bit Java installer. It doesn’t make sense to download x86 components for an x64 OS.
This type of problem occurs again using Windows 8/IE 11 and the latest Java version (1.8.0_31). The installation seems to work, but after installing Java through the Update tab of the Java Control Panel, every time you use the Java applet you are told that your Java version is out of date, but when you follow the prompts to update again, you will be told that your Java version is up to date than on the web.
As with repeating issues like this, what I did was, after installing it, go to “Internet Options | Security | Enable Protected Mode”, run the Java applet and re-check it and everything is fine.

Are people at Oracle not testing on Windows 8 with IE or does this only happen to people with extensions enabled?
As before, this issue didn’t happen on Windows 7, but there I noticed that SSLv3 changes now prevent you from using local apps in Internet Explorer unless you remove that line from the java.security file. But this issue is not available on Windows 8, so it is not clear what is actually happening.
If Oracle doesn’t make the upgrade process seamless, people won’t upgrade. I’ve seen a lot of people recently using the 2009 version of JRE 1.6. It’s the kind of thing that rarely ends well.
