If it says “Flash (2 files)”, check the location properties of each entry and disable the one in the Applications/Google Chrome/… directory (usually the first entry) by clicking the Disable link button. It’s the disable button next to the “MIME type” value, not the left-aligned disable button (which disables both plugins).

2B. If there’s only one entry, meaning it doesn’t say “Flash (2 files)”, download and install the latest version of the Flash Player Content Debugger here. The Flash Player installer requires all browsers to be closed before installation is complete. After the installation is complete, restart Chrome and go to step 1.
Debugger For Swf
As of April 2015, NPAPI plugins no longer work in Chrome. For some reason I was unable to install the Adobe installer “Install Adobe Pepper Flash Player Debugger.app” to properly update Chrome on OSX. The installer will run but not update Chrome.
My hack solution (after much frustration) was to finish the installer and manually copy the plugins installed by Chrome where the installer placed Chrome where it expected.
All I did was replace the installed version of the pepper bundle without debugging with the debug version installed by the player. This seemed to solve the problem.

Make sure Chrome auto-update is turned on. Open your Chrome browser and type “chrome://plugins/” in the URL, then you should see two plugins listed under “Adobe Flash Player”. Disable the “PPAPI” option so that the Windows version of FP takes precedence.
Still had problems: Unable to find “NPAPI” version = “C:windowsSysWOW64MacromedFlashNPSWF32_14_0_0_145.dll”, i.e. only one version of “PPAPI” is listed there.
Solution: Then you need to kill all Chrome processes (plugins) running after/before installation. Windows Task Manager Kill all Chrome processes.

In current Chrome (version 47) you may not see the debug version of Flash Player installed. You will only see the bundled Flash Player that is compatible with your browser.
Changing the file works as per @dimkin’s answer. But while updating Chrome it will overwrite the files and you will have to do it again after some time.
If you create a Chrome shortcut with the –disable-bundled-ppapi-flash command line argument, it will ignore the bundled Flash Player. And if you have debug installed, Chrome will use it. You’ll find this in chrome://plugins/:
